transmission on its way out?

transmission on its way out? my 04 1500 lq4 silverado swap that i did a while back, im starting to have trans problems.
firstly yall should know that i had EPS performance tune the ecm so the shift points have been changed.
it doesnt always do this but about half the time it does shifting between all gears. not any two in particular.
when it doesnt do this it barks second and third and once i got it to bark overdrive.
its the stock 4l60e that came in the truck.
is it about to need building? and should i pay some extra for some better parts and who should i have build it? i dont mind shipping it off. im a mechanic by trade and one of the things ive found out is there are no good transmission techs in mississippi...

any ideas? might a filter and 5qt fluid change help the long shift?
i couldnt get it to do it today. it broke the tires loose at 80 in 3rd.
trans fluid looks clean and red still. ive had the truck for about a year and a half and put 10k miles on it and havnt changed the filter.
