It's a 98 WS6 4L60E. heads/cam bolt ons.
Purchased the car with no trans in it. The guy said it lost 3rd gear.
Purchased a used trans and put it in that i was told that is 100% good, no 3rd gear.
Had it rebuilt and a 3500 stall was added. The trans worked good for 30 miles or so then when it would shift to 3rd gear it was almost free-wheeling.
Took it back to trans shop and they checked the valve body and shift solenoids and put it back together.
It now will work sometimes and not others.
Oh and if you unplug the harness it goes in 3rd gear and holds.
Please give me ideas as to what to check.

When you unplug the harness, two things happen - both shift solenoids are OFF, which only gives you 3rd gear. The pressure control solenoid has no current, which gives you maximum line pressure.
I suspect the rebuild was not successful and the 3rd apply circuit has a small leak. Under light throttle and therefore low line pressure, the 3-4 clutch is slipping. However, full line pressure overcomes the small leak and the 3-4 clutch applies.
This really is a problem the trans shop should fix for you. If appropriate, tell them you posted here which might reduce their inclination to feed you some BS.
