Default Flywheel Install/balance issue PLEASE HELP

I just had my 2000 Vette motor rebuilt and am reinstalling. I am installing the flywheel and my service manual is telling me I have to install the flywheel the same way it came off. I scribed it before I took it off, but now that it is back from the machine shop the mark is gone. Does it matter how the flywheel is installed on the Crank? There is an extra hole in the flywheel (not a bolt hole) and one on the crank. Should I use that for line up?

I have read the flywheel is neurtal balance, if so why would it matter how you reinstall it on the Crank?

I would appreciate feedback, it would make me feel a lot better if I was sure I was putting it back together correctly.

Should have mentioned it is a 6 spd and a stock flywheel.
