The PCM controls the desired idle speed in gear and out. The IAC needs to work smoothly in able to respond quickly to idle loads like putting vehicle in gear, alt and ac compressor loads.
I don't think your issues are normal unless you've got some Mod the PCM can't deal with or your new flash file has some goofy idle parameters.
If it were me: I would take a look at the IAC; make sure it isn't all carboned up. Look at the throttle blade stop adjustment, TPS adjustment and operation.

It did this before the reflash as well. The car idles beautifully with only 6k on the odometer, there shouldn't be any issues of carbon etc. This car is kept in a climate controlled garage and has never seen rain. I just can't remember if it is normal for the revs to increase slightly during the act of shifting into gear or whether the rpm's just drop. The tech guy said it is normal but I wasn't sure so I thought I would verify it with another A4.

OK: Just to see; I fired up my Truck, TA and wife's GTP, all 99's.
Truck: idles 750 in "P" ... drops right to 550 when put in gear.
TA: idles 750 in "P" ... eases up maybe 50 revs then drops to 550 when put in gear.
GTP: idles 750 in "P" ... stays put right at 750 when put in gear.
Prognosis: I think the looseness of the converter may play a roll in this phenomenon.
ok-ok, I know I have issues, but at least I have more than 6k on my TA ... 7.8K to be exact!
and BTW ... Is that 6k miles?
