Is this an A4 or M6 setup? For an A4 the Torque converter wire should just be so that the TC will lock up. Otherwise it's always unlocked. Not the best for performance but would not stop the motor from running. That is unless you're talking about another wire.
You could use Autotap or EFILive to give any codes the ECM is throwing. Did dynotech include a diagnostic plug in the harness? Not familiar with their work so I don't know what they do to a harness.
Is your switch broken? Mine inexplicably was. Worked with the old motor, somehow, coincidentally, after the new motor was in, the switch didn't work anymore. Easy to test.
