I have done 3 LS1 swaps, one '98 into an 88 Turbo RX7, a 99 T56 into a 93 RX7 and a 2002 A4 into an 86 Lincoln Mark VII LSC. On the 99 and 02 motors , I am having a problem with the starter. it sounds like a bad solenoid when you try and start the cars, click, click, click, click, and then the starter will catch. It sometimes will start on the first try, and sometimes on the thirtieth. I have replaced the solenoid on the 99 , and it still does the same thing. I am wondering if the purple starter wire is somehow controlled by something I have missed. The 98 swap has never missed a beat, but thes 2 just do a lot of clicking.

I'm assuming you used the factory LS1 engine harnesses, and fed 12VDC key-switch "START" output to the big single-pin connector with the big purple wire. If not, post what you did.

If so, whip out your volt meter and probe that wire while someone turns the key to START. Make sure you're getting a strong ~12VDC signal.

Strong 12v signal and purple LS1 wire to the start position of both cars. Both cars are sporadic, does the purple wire run trough the ECU?

I ran my starter solenoid trigger straight from the key switch, didn't use the ECU-managed starter enable relay. Mine's an '01 LS1 so I could have done it either way, figured simplicity was the better route...starts every time no clicking.
