Definitely just get a harness from somebody good and call that done. My ECM is located where the old ECM was. I left the battery on the passenger side. I converted my A/C to be controlled by the ECM, too.
I've also removed my ABS. I installed hydraboost from a van and now my brakes rock.
I found a H2 CAI that put the air filter pretty near the original location. Final decisions on how that will end up are still formulating in my pea-brain.
I can't find the original article for the 'Lisa' swap that was done in a magazine, but that's how I started (Edit: Found it! Se below...). It's not too much like that now. They left the old ECM and added the new one, too. That got old pretty fast. Not sure if the old ECM was required for the ABS, or not.
The original Fuel Pump works fine (if you've got the in tank EFI). I used some 'repair' lines to connect the factory fuel lines up the firewall to the rail.
I mostly hacked mine together and fixed what didn't work well as I needed to.
