I PM'd you about this, but you won't have to remove much from the engine wiring harness.
Just get a underhood junction box, it will make your life much easier.

Then you take the pinouts from the junction box and hook up a few wires necessary to make the ignition and fuel pump connections.
These pinouts are in MOTOR or on AllData online. I have them as well.

Then you just run the hot wire from the battery to the post on the fuse box and you're done.

I didn`t remove any wires/pins from my conversion. The only reason to remove them would be to make the harness more compact and it looked like too much of a pain to unwrap the whole harness to remove the wires. I just taped off the ends and shrink wrapped them. I figure this way if I want to add something later (like controlling the A/C with the computer or using the Reverse light switch in the trans) the wire are already there. I don`t have a full list but I remember that I didn`t use any of the A/C wires, the starter wire, EVAP vent wires, VSS output, VATS, cruise(to be added later), reverse light switch, 4WD wires, oil pressure, coolant level,... It all depends on what you want to use on your conversion. If you use an underhood junction box from the truck it sounds like it would be even easier, 90% of the wires that I had to hook up were in the black plug going to that box. Only a few wires were in the smaller black and blue weatherpack plugs. Like the MIL light, serial data, TCC switch, and tach output.

Looked back over my diagrams last night and heres what I came up with. Use this as a guideline not facts, this is my first engine swap and I haven`t fired it up yet so I am not 100% positive on these. If you hook up the ones that say yes the engine should run, many of the ones that depend are emissions related and to be emissions legal you will have to keep them.

Black 14 pin connector. Not labled a-n, just identify order by wire color/placement.
