What is the length of the input shaft, and what is fords's length, can the rear housing be changed to ford specs, and where to buy parts from?
What are the differences from the pre 99's and 99's and up?

I know I don't know your answers. Not sure that anybody on here will.
I'd suggest you call a couple of folks, either Rockland Standard Gear or Keisler Engineering. Search the web, you'll find their numbers. They both deal in T56's and should be able to help you out.

T-56 Input shaft lengths:
LT1: 9-1/4"
LS1: 10-3/4"

Couldn't find the length of the Ford T-56 inputs shaft but the Cobra used a 10 spline input shaft versus the Viper/F-Body 26 spline.

If your looking to put a GM or Viper T-56 into a Ford, sounds like a good bet for the tailshaft housing problem just to use the GM/Viper tailshaft and get a different yoke and shorter driveshaft.
