That being said, the engine will still start with VATS, it will just shut off within a second or two. You may have the same problem I had, namely plugged injectors. If your engine sat around for awhile, the gas could have gone bad. I cleaned them with non-chlorinated brake clean, which got a couple spraying fuel. I then soaked them in Seafoam overnight. That seemed to do the trick. Otherwise you could send them out for a profesional cleaning.
Do you have spark? If you do, the injectors are most likely being fired by the PCM. If you want to double check that, find yourself an analog multimeter. Back probe one of the injector plugs, and crank the engine. You will see a slight dip in the meter movement every other revolution of the engine. A digital meter reacts too slow to pick this up...
As for the multimeter, you can pick of a cheap analog meter for ~$5.
