HELP!! 98 ls1 engine in a 99 chassis HELP!!

HELP!! 98 ls1 engine in a 99 chassis HELP!! ok well i am almost done with my swap and i ran into a snag. I am using a 98 engine and harness and a 99 car(A4). I am down to the three plugs that come from the engine bay and go through the fire wall and the two plugs form the inside of the 99 car. I have been reading alot of different info about this problem. I know they are different and the pins need to be switched for the car to run.
Has anyone tackled this and if so maybe shed some light on the situation.
witch wires need to be changed and also if there is anything else related to the swap that i should be worried about.
