F45 Shocks Removed BCM Programmed...Still have Problems

We installed bilsteins on a 2002 convertible with a new front spring. The car performs great. Now on to the problems.
I took the car to the dealer to have the bcm reprogrammed. It will go over 80mph now, but I still get a service active handling message on the cluster, as well as the traction control light is illuminated on the cluster.
Along with the above problem the headlights are auto on. I go to turn off the twilight and it will not give me the option for "off".
When we put the shocks on I did take the suspension travel modules off the car. I am nearly fed up with it and ready to just buy the resistors.
Any help is appreciated.
