UPDATE!
I Got under the car today, and switched the o2's around, I also got a chance to retighten the exhaust. The car seems to be running much better, the check engine light is still on, but to my understanding, it should shut off after a few drive cycles.

You can clear the codes via the DIC. See the sticky at the top of this forum. That will turn off the check engine light. After a handful of cycles it might come back. If it does that will let you know if you have any ohter problems and what they are. If it doesn't, your good to go
