What air filter are you using? If it is the stock ProCharger filter, you'll need a larger one to see 16 psi of boost. Try making one run without the filter, if it is too small you'll pick up boost.
The bypass valve should only have a small airgap when in the closed position, if it has too wide of a gap, you'll lose boost.
If all of the above items don't take care of it, and provided you're not up at 5000+ ft in elevation, I would suggest taking off the intercooler to throttle body hose at the throttle body, and the other end where it comes out of the blower. Block off one end and pressurize the other end to see if you have boost leaking out anywhere. We had an intercooler several years ago that had a pinhole in it, it can also leak out at connections. The easiest way to pressurize the other end of the tubing is to cap it off but drill a hole in it and install a shrader valve. Bob

Past that, you can also try using meth instead of the intercooler (as Bob mentioned). Intercoolers have been known to rob a pound or two. Finally, depending on what cam you are running you may not have an ideal blower cam that could potentially give you more boost. Finally, with AFR 227 heads you need to consider that boost is a measure of restriction, and having large heads like that are not restrictive and although they can have an end result of more power, they may not be as restrictive as smaller ones that will show more boost. I am running AFR 180 heads that have been fully ported on my setup.
