Default Msd 6014

Any and all help is appreciated. I have a twin Turbo setup on my 2000 Chevrolet Silverado 4.8. I had it tuned and Dynoed at LMT in Waukesha recently. It put 400 TQ to the ground and 350HP with a extreme truck cam from comp (Mild). The Turbos dont start to spool up til 2000 RPMs and you cant feel it in the seat till 3000 RPM. OH YA, It is a manual trans and 4x4. Anyways, I called Reggie at Turbonetics and gave him all the specs on the Turbo/Engine. He said and agreed with LMT that those turbos should be putting out another 100 HP. So with that I have been doing a lot of work trying to figure things out. I have pressure tested using a leakdown guage and found 6 small leaks and then found that the BOV was cracking at 6 lbs. So I installed bigger spring and fixed all the leaks. It runs better but not 100 hp better. So which brings me to the spark issues I have had. I originally gaped the plugs to NGK's reccomended 32 thou. But then the tuner said the engine was breaking up at 3500 RPM. So they pulled all the plugs and regapped them to 20 thou and she dynoed to 400TQ. Since the dyno, I keep getting a P0300 code which is a random misfire code, and seemingly a little hesitation at WOT 4000-4500 RPM and the boost falls from 9 to 6. It still pulls good while doing that but WTF. So I changed wastegate springs, rechecked the routing, rechecked for leaks, changed my underware, but cant figure it out. Soooo......finally to my questions:1. Would an MSD 6014 fu@#$ up my tune? Would the MSD 6014 help the possible spark blowout issuse accompanied by the P0300 code? Does the MSD install take over the sensor controls from the ECM or does the connection run "inline" and work together? I ask that because I wonder if you are disconnecting the crank trigger and cam sensor connecter, and connecting the MSD connectors, is the factory harness connection just left hanging there? Or do you plug the factory to the MSD that connects to the Factory? So the reason I ask that is, if the MSD does take over the timing control, is there a possibility I could over advance the timing too far and blow the motor? Or is this box adjusting the spark timing not in degrees to the crankshaft, rather adjusting how the spark fires when the ECM tells it too?

Like I said, any help is appreciated and any problem sombody might have had with the 6014 would be appreciated to. Thank you!
