Are there any dissadvantages of mounting a turbo Upside down (flange up)?

I think you can mount them pretty much anyway you want. Maybe you can't because of the oiling though. Not sure.

It does not matter - you can clock the exhaust or compressor housing any direction and keep the oil feed and return perfect.

If you put the return upside down...bad things happen. Just reclock the housings.

Do you mean exhaust outlet flange up.

It doesn't matter at all. But the CHRA does you will need to clock them in.
