Default boost controllers and programming the pcm

I was curious about boost controllers and pcm programming. From what I understand the fuel tables in the pcm are programmed to operate and/or expect a certain air flow. If you have a boost controller then you are potentially deviating from the fuel tables. First off, is this correct? Do the fuel tables (and other related programming in the pcm) expect air flow to be in a certain range? If so, then how does one go about using a controller with an LS1?
