Rev Limiter is jacked? bad VSS after gear swap?

Rev Limiter is jacked? bad VSS after gear swap?
I just had the gears installed a couple days ago...and I noticed the rev limiter was hitting a lot earlier. I thought it was from the slow tach...well, it turns out that is only part of my problem. I revved the engine really slow in first gear, and hit the limiter at 5500 rpms. I checked with LS1Edit, and there is a field that says "BAD VSS" and the limit was set to 5500.
We had to pound on the axles (not rotors) with a rubber hammer to get the rotors off...did we break the Vehicle Speed Sensor?
If so, where can I get them and how much are they?

Update: I just changed the "BAD VSS" limit to 6300 and took the car for a spin - still no likey. I ATAP'd it and the limiter came on at 5500 in both first and second gear.
WTF? Any ideas here?
