Transmission shifting problems

Transmission shifting problems Alright now, I know there is a section devoted to the various transmission ailments and mods for LS1s, but I figure the newby tech section may be more appropriate.
Anywho, I'm not new to f-bodies as I HAD a 1999 Firebird Formula/ Ram Air edition about a month 1/2 ago. Some highschool kid ran a red light and totaled it. I got a 1998 Z28 Camaro as a replacement. I recently had to replace the flywheel and rear-main oil seal. Everything is back in the car like it should be, but here's the problem....
The damn thing won't shift! I'm thinking that the transmission cooling lines may have been put into the wrong ports. The transmission fluid has been getting hot, hotter than what I assume to be the norm.
Long story short: it has a 4L60E transmission, all the seals are good, it won't shift, and the transmission fluid feels hotter than it should be. Any help will be greatly appreciated, thanks.
