Did you take out the heater core or are you trying to flush it with the core still in the car?

if you think its really clogged.... hook a hose up to your hot water heater in your house... disconnect the coolant hoses that go through the firewall to the core and just squirt the hot water in there. Water pressure from your house is good enough to blow anything out

I was trying to flush while it was still in the car.

Do what Dskeet6 said. pull both hoses off the heater core and get a garden hose and stick it on 1 of the heater core tubes and turn the water on. You may need to put a hose on the other one to divert the water away from your car when it comes out. Then run water through the other side and do the same. Usually you will get a bunch of crap from them. May need to do this a few times for best results.

-no need to remove it from the car.
