What's with the hesitation?

My car has started having problems running. The car shakes while driving and doubles power without acceleration. I am not pushingthe gas any harder, but the power is doubling. The car hesitates when starting and after stopping. I am pretty sure it's not an electrical problem, as I just replaced the alternator. The transmission is brand new, too, so I don't think it's anything there. The problem is intermittent. Any ideas on what might be wrong?

It's also not the plugs or vauum. Those have been checked.

was it you that had a bad tune a while back with your h/c? was that ever retune and dyno'd. can you autotap your car and see whats going on when it hesitates and speeds up?
