Default engine bay harness
how hard is it to replace the entire engine bay harness with the motor still installed? is it even possible to do with the motor still in?

You can do it with the motor in the car. It's not too bad actually. Just make sure you get everything routed away from heat and anything that can cut or damage any wiring.
