A cut-out is almost like running open headers. While you'll get very high flow, there's very little back-pressure. Thus you'll get higher peak HP and lower bottom-end torque. When you close up the cut-outs, you'll get that back-pressure again (less flowing). That's why you have so much more grunt off the line with them closed and much more power at higher speeds (where usually you're in the top part of the powerband) with them open. I'm sure you pull faster through the top end of every gear, it'd just be easier to notice at the higher speeds.
