LS6 Intake install questions..

I started the LS6 intake swap tonight, got the LS1 intake out and I'm ready to put the LS6 in. I've already removed A.I.R. and EGR when I did headers over the summer.
My question deals with a rubber hose that comes out of the passenger side valve cover and splits into a y. One side runs into the intake just behind the TB on the passenger side and the other end runs around the back of the manifold and I think it used to plug into the valve that was related to the emissions. I need to know if this is the proper routing and do I need to keep this hose or can I plug the inlet on the manifold and the outlet from the valve cover?
Can I at least elimate the part that runs behind the manifold since if I'm correct I've been running without it since I did the headers anyways?

The hose that you are describing sounds like the PCV system...the hose assembly plugs into the rear of the driver's side valve cover, routes around the back of the intake and another hose plugs into a brass hose fitting at the rear of the passenger side valve cover and it runs forward, through the PCV valve and into the side of the intake just behind the throttle body...you need to retain this system...here's a pic from LS1howto.com:
