Well I dont really have a solution for you, I have never heard or tranny problems from a header install but I can tell you what I know. Usually when headers are installed you require a tune, this being because you are know obviously flowing more air and the computer sense's this action and adds more fuel-too rich. I noticed you dont have a list of parts in you sig so I'm troubleshooting in the blind. But perhaps you did a lot of work to the motor at one time and havent had it tuned and/or broken in the new exhaust. If you take the car to get tuned (using EFI Live,HP Tuners, or LS1 Edit) the tuner can adjust shift points, set the rev limited, correct air/fuel mix, turn off air, turn off rear O2's, and much more. I would say at the least get a tune, it wont hurt the car it can only help and DO NOT HIT THE REV LIMITER be easy on her till she gets fixed. Can we get some info on the car -parts list?

I would definitly say get rid of the superchips tuner, use it to turn it back to stock if you can. I honestly have not seen any good results from the hand held tuners. If nothing else if you have adjusted the shift point put them back to stock and see if it still does it. You should not have got a problem like this from a header install, did you use the superchips tuner at the same time as the install. If you didnt know (like most people) a custom PCM tune usually runs $200-400. I had my dyno tuned for 400 which is the same price as most of the hand helds.
