Water pump whines - after throttle body mod.?

Water pump whines - after throttle body mod.? Occasionally, over the last year or so, something in the engine (LS1 - F-Body) compartment whined. Usually, it stopped after a few minutes. I thought it was the power steering pump so I changed the fliud (slightly burnt) but it did not cure the problem.

This weekend I put in a low temp thermostate and also modified the throttle body to avoid any antifreeze from entering the throttle body.
In doing this, I drained the old antifreeze and flushed the raditator. Some very small aluminum flakes of metal were in the old antifreeze.
After I started the car, the whine returned only louder this time; I assume the whine is now the water pump and not the power steering because the pump was probably empty when the engine was first started. The whine went away as the engine warmed, however.
Are water pumps hard to change on an LS1; I had an LT1 car several years ago and the water pump change was a bitch! How much should I pay from GM or should I get a rebuilt unit on the cheap?
Any thoughts?

I can't help you with which one is making the whinning noise but this what I found on a 99 SS I once owned, the power steering started whinning with only 2500 miles on it. The whinng would be more noticeable when first started and then would die down a liitle once it got warm, there were no leaks and the fluid was on the mark. I changed the fluid but it still made the noise, the car was under warranty but I really didn't want to take to the dealer so I tried Lucas power steering stop leak http://www.lucasoil.com/Products_List.cfm . After about 100 miles the problem went away, if it's the powering steering and it's not to far gone this might work.
