Re: how to tell LS6 from LS1 and LT4 from LT1
LS6 only comes in a ZO6 Vette
(2001-2002 LS1s have the egr-less intake too)
LT4 was only available with a 6 speed, and I think the intake does have some red on it too. Go here: www.lt4.com and ask some of those guys what the physical differences between the LT1 and LT4 are.

Re: how to tell LS6 from LS1 and LT4 from LT1
The LT4 was avaliable on all 96 vette's but it had to have a 6 speed.
There are other way's to identify a LT4 car besides the red intake manifold.
In 96 they had the Collector's Edition and the Grand Sport, all Grand Sports were LT4 cars, however not all the Collector's were. If a Collector's Edition had a auto in it, it was a LT1. The Collectors's Edition were all silver with ZR1 rims on them, and the Grand Sports were bule with a thick white stripe down the middle and two red marks over the drivers front fender and black ZR1 rims.
There were also 100 or so M6 Camaro SS in 96 that were Hugger Orange with white stripes and ZR1 rims that had LT4's in them, but those are rare, i have only seen one myself.
I think I covered all of the LT4 for ya.
