You can rip the EGR out if you block off the exhaust side and the manifold side. The SES light will come on unless you have the code tuned out. If you cut the bottom off of the EGR tube, and put it back in, you won't experience any problems, but don't expect much gain (1-2hp).

As for the headlights, the ones on my 98 were nasty as hell, but I got them looking sharp again for pretty cheap. I used some stuff called Novus polish.

Price went up $5 since I bought it, they must've figured out how well it works. The wetsanding process is key, it takes forever, but the more time you spend, the better. New OEM headlights are rediculously priced. Another choice may be to get some chrome halo's.

Removing the EGR cuts down on engine bay clutter and gives you more room to work. If you ever plan on doing headers (who isn't), you can have the AIR/EGR and Rear O2's tuned out at the same time. This will keep you from buying O2 sims and probably be cheaper. A shop should do this for $75 or so.

You can still run the equipment with the codes tuned out, but not have to worry about the SES light should you choose to remove them one day.

You'll need to make a block off plate (or buy one) to cover the hole in the exhaust manifold with. You can use a 1-3/8" adjustable freeze plug for sealing off the manifold (which can be found at any autoparts store). You can also buy blockoff plates from Speed Inc. (ls1speed.com), check the exhaust section.

I would put headers on before an LS6 intake if I were you. I would also go with the "race" version and delete all your emissions crap. If you get the intake before the headers, you're going to have to block it off wether you decide to wait for the intake or not, so I'd go ahead and chunk it.
