Default Charging Problem???

I have a question, my GF has a 99 Mercury Cougar, and when you crank the car the all lights (headlights, interior, radio, etc...) flash or pulse from dim to bright continuously and I don't know what's causing it. I know alot about working on cars, but this one has me stumped. I've already changed the alternator twice, because I figured it was the charging system. Anyone else seen this? I still think it's the charging system for some reason??? I know its not an LS question, but I'm not going to join a Ford or Mercury forum. I would appreciate any info.

Maybe a ground somewhere??? Just a guess.
