Default hose

if i get a whsisper lid does the hose that connected to the baffles get used again or not.

If you're talking about the air injection hose, you'll have to put a small push-in filter in the hose. They should send one with the lid if you order one for a '00+ car.

yeah I think that is it it goes all the way to the back of the intake

That one goes to the air pump behind the front bumper. The other hose coming out of the pump goes to the rear of the motor.

Just get a small filter for the end of the hose that connected to the stock lid, then zip tie it off somewhere so it won't be in the way. You'll be fine as long as you don't kink the hose restricting airflow to the pump when it's on, which will throw the SES light.
