Default Low RPM stumble

First off, I have a 403 with a FASTintake and Fast throttle body, Patriot stage III heads, 248/252 .615/.612 cam. ever since I have had the car back together with the new set-up it has had a low RPM "stumble". Say if I'm leaving from a stop sign slowly, and the rpm's are anywhere from 1000-2000 rpm's sometimes it wont act right...kind of hard to explain but it is like a stumble. It throws a check engine light every once in a while. And its always a Throttle position code. But I have swapped out sensors and it still does it. Was just wanting to get a few ideas as what else might be causing it?
