Default Bad coil packs??

sorry for the long read, but i need help!!

ok, so i just put Headers and true duals w/ X-pipe on my '00 SS. I wired in extensions for the O2 sensors and all was running great... for about a week. yesterday the Service vehicle light came on and she started running like a DOG... low, crappy idle, boggy running and such. i scanned it and it came up with a 300 code for a misfire on #6 and #2 cylinders. checked my plugs, they were nice and clean. put brand new MSD wires on, and still having problems. ok, so now for the really weird stuff..... the problem is very intermittent, its not always running bad. she'll run great for a little bit, then dog for a few miles, and go back to running great. the tuner at speedtek in Fort worth said he scanned it and it didnt throw codes every time. anyone had a similar issue?? any help is greatly appreciated.

Could also be fuel related? Granted I wouldn't expect it to misfire. Change out the fuel filter recently, if not its cheap enough to do.
