Differences between 01-03 LS6 and '04 LS6 engines
I have noticed a couple minor ones.
The cam bearings have a larger OD. This effects nothing until you need to change the bearings.
All the head bolts are the same length. The 4 short ones now fit all 20 holes.
The thermostat is different. The t-stat cover is also changed as is the machining on the housing. These parts will not interchange.
Thats all I really noticed.

The water pumps are different. There is an electrical connector attached to the passenger side-head vent fitting. The timing chain is upgraded.
The story I heard is that Chevy implimented some of the LS2 upgrades though the 04 model year.
