Do there is a difference between the 799 casting head in a 5.3L engine and a 243 casting in a LS2 engine, related to the combustion chamber size and bore size? It's the same to use a 799 from a 5.3 in a 6.0L engine?

If you're asking are the 799's and the 243's the same answer is yes. They have the same port design, chamber design, and flow identically.
