It will but I think a few things will have to be re-pinned for it to work

if you switch harnesses it's going to be easiest to switch PCMs too

LOL. We can trade, I have a 98 harness/ecu for my 99 motor. Was just going to use that, but if you are close, we could just trade setups to have em correspond with the right motor.

Yes, a 98 can be used. Just have to change ECT plug to a two pin socket & re-pin a few places on the PCM. Search is your friend. There are threads regarding this topic. Can look in Hybrids/Conversions section, as well.
