At this point don't worry about the trans or rear gears. 6L80's are very strong, just keep the fluid changed in it every 30-50k miles.
And with having 6 gears and them all being fairly short compared to a 4L60 you can get away with those rear gears easier than if it were a 4L60
Flowmaster dual 3" to single 4" is a really nice merge if you're looking at merges

i would skip the cat unless you have to have it, in most places you can still pass state inspection without cats because the tuner can disable the rear 02 sensors in the tune and the inspection machine wont know the difference as long as the check engine light is off.

Cat will absolutely NOT make more power. If you get a good enough/big enough one it won't hurt but no, you don't need back pressure
Get on youtube and watch the engine masters episode where they test different exhaust setups
Cats are good for clean emissions, helping keep the exhaust quieter, but they do not increase power output
