CID VS compression... If you go to a larger engine can you effectively run more compression? I would assume you shoudl build it with the same compression as a smaller engine.

You are assuming correctly. It dosen't matter how big yor engine is when deciding on your compression. You just have to know how much compression you can run do to the octan rating of the gasoline you will be running.
Exactly. No matter an engine's size, I think it's safe to say, dynamic CR is the main determining factor, per a given octane level, for an engine's timing allowance. As you probably already know, there are other factors involved such as quench heigth and hot-spots in the chambers, to name a couple, but again, that goes for any CID.
