We measure it with BHJ bar. This bar is 2" od and we have busings that slide onto the bar that fit the main bores. We then use and indicator to measure from the deck to the bar and we add an inch and it gives you deck height to the main centerline. You may be trying to measure to see if your piston is below or above your deck. You do this with a deck bridge. On an engine of this nature and off the shelf parts .015 maybe getting to specific. To get it to a specific point you normally surface a block to your componets. Example you want a zero, you buy all new parts and you measure it and it is .018 under the deck or in the hole you surface to it. If you are already at .005 or anything less than what you want you have to cut your pistons to get the desired height. Just remeber you only need .035 piston to head clearance and this includes the head gasket.
