Engine running rough after a couple runs?

Well after a good run or 2 my engine seems to be running rough. Not sure why though,
2003 6.0l LQ4/4l80e, 12,000miles on the combo when pulled. Less then 300 put on it now. I'm thinking when everything gets hot the computer is starting to do things it shouldn't. It has a tune from Wait4me, but I don't know how well I can trust it??? He did 2 computers where one will barely idle and no throttle response.
The car seems to be missing but it isn't. It seems to be a every so often thing. I can feel it through the gas pedal(so can my dad, so I'm not crazy). Its super hard to explain and theres no different sound when recording it(to let you guys listen). It still sounds healthy and clean but just rough.
Any ideas before I hit the shop and pay money???
