Absolutely no problem. As is true with stock LS1 heads, in some cases you have to sharten the header bolts. But that is no different LS1 -> LS6.

Default LS6 heads:

if I were to put LS6 Heads on a 99 F-Bod could I still bolt on say, JBA, Hooker, SLP etc. headers for a 99 LS1 or is the bolt on pattern different in some way on the LS6 heads? <img src="images/icons/confused.gif" border="0">

Not sure about JBA's but my TTS Headers bolted it up just fine..I'm sure you'll have no problems.
