I mentioned the "free" thermostat mod to a friend (who is currently in an '02 Z06, and has had several other C5 cars). He said that GM spent a lot of $$$ to get it right, and dropping the temp. like that can effect clearances and tolerances of internal parts. Anybody know anything about this? Can it cause harm down the road?

Dropping the temp will not do any of that. Running to cool could possibly effect oil temps which would lower protection to rotating parts, but nothing of the sort that you listed. You would have to run the motor VERY cool to do anything harmful.
