Default head bolt issue

I'm building a 6.0L for my 98 trans am, I went to bolt the heads on today and the bolts are too long. they're the same length as the ones in my LS1, so i turned my attention to the holes in the block. The ones in the LS1 are a full 1 1/4 deeper than the 6.0l. I bought the block as a new casting last fall. Do newer 6.0L take different bolts? anyone else ever had this problem?

How new is the 6.0L engine? I checked the p/n for an LS1 and an 03 6.0L and they are the same.
