Custom tune vs. Reprogrammer
I have a 2000 SS that has headers, flowmaster exhaust with a cutout, new wires and plugs, and a K+N ram air intake. I have priced a custom tune and a reprogrammer and they are pretty much the same. So I was wondering if it would be better to get a custom tune over the reprogrammer or it they are pretty much the same?

Every car runs differently. Even moreso in different areas and altitudes. A custom tune will better suite your car's driveability, lifespan, mpg and hp/tq output. And you'd probably benefit from a tune with your mods.

If you have little knowlege/desire to learn about tuning.....
Custom tune if you are done modifying your car.
Programmer if you're not done modifying.
If you don't mind spending hours and hours reading/learning about tuning:
Hptuners and custom tune it yourself.

It's better if that "well-experienced tuner" is yourself.
Dyno tuners old tend to mess with fueling and spark at WOT. When you're doing it yourself, you can properly tune idle and part throttle.
