Default Lsxrt manifold leaking when hot ?

Hi,
I'm having problems tuning my 08 silverado 6.6 stroker. When it's cold it's fine, as soon as it warms up it starts bouncing, flaring, ECT. When the lsxrt was siting on the heads the v didn't line up propley. On the top it sat on the head, the bottom of the v was 2mm away from the head. I called comp about the manifold & they said when the manifold was bolted down it would flex into place. Is this right ? Can you get different o rings ? Or should I put the stock manifold back on ? Also, I tried it on the 5.3 to see how the manifold sat on that engine & it was the same as it was on the 6.6 can anyone help ?
