Wht screws into those two holes on the intake

hmm...good question, my LT1 is carb'ed and those holes are on my intake as well.

Nothing. They are just the locater holes for the stock throttle cable cover.

since i have a aftermarket TB can i still pick up a stock Throttle Bracket Cover

You should be able to just fine. Double check the clearances on everything once you have it in place just to verify that there is nothing rubbing/binding.

I took my cover off, and just put some short bolts in to make sure nothing will get in there. I wasn't a big fan of the cover that was on there.
