Why dont you just take it apart and see what's wrong with it? Instead of asking us?

If you threw a rod, you'd more than likely have a hole in your pan and/or block. If that's the case you'd need a new block.

It sounds like to me that the thrust bearings are shot. That would cause the crank to "walk" back and forth. It could also cause the noise you hear and possibly the sparks if its that bad that its hitting the block or Trans. Try grabbing your crank pulley and push and pull in and out of the engine with your hands. See if there is alot of play.

Yes thrust bearing. Its part of the rear main bearing. How would the else would the crank keep from moving towards the front or rear of the engine. If I wasn't on my phone I'd post a video of my spare lt1 with a bad thrust bearing, and what the crank did to the main webs from walking back and forth.

Prob a loose flex plate bolt rubbing on something and causing the knock and sparks.

I will give you $500 for your car as is. Put that with the 5k you were going to spend and you can just go buy an LS1 car, easy as it gets...

If I had the means to drop the engine I would in a heartbeat, this is my second car so I really don't know a lot about it. I'm just wondering where the sparks were coming from, it can't have anything to do with anything in the bell housing? That thing is sealed all the way around right? If a flywheel bolt came loose or something on the clutch would it rattle around like that?

Pull the dipstick and smell the oil to see if it smells burnt, also put some of the oil on your fingers and rub them together to see if you can feel any metallic grit if so you have spun a bearing and it's rebuild time.

Cripes, it's probably only a broken plug wire shorting and sparking on the headers. Pretty common. And the misfiring sounds like knocking and the thing will run like crap.
