just replace motor mounts, have a question Well my car has been running good but my motor mounts were shot, so I decided to go ahead and replace them with prothane mounts. It wasn't to bad but it was the pain in the *** that everyone says it is. So I had to disconnect my passenger side header in order to get the long bolt out, and when I went to reconnect it, it seems like it moved and now its stuck. The rearmost primary is banging against this black box like thing which I assume is part of the HVAC system, and I can't move the flange back towards the head so I can bolt it back on. Is it just stuck on something? THe y pipe is still connected would that have anything to do with it? I can't really figure out what its stuck on.

kind of hard to tell you what the problem is... you seem to have a good understanding of what's wrong. Just, why the need to post a question like this? Unbolt the y pipe from the header that's stuck and figure it out. really.
No, but there's a strong possibility that the new mounts have moved the engine with respect to the frame, which moved the "Y" pipe in relation to the frame, because you still have it bolted to one of the headers, which is still bolted to the engine....
