LT1 surging issue

LT1 surging issue ok so i have a 94 z28 A4 that is stock except for a MSD coil and vented opti, and a K&N filter, also in doing these repairs(cuz the water pump started leaking) i also deleted the A/C with a delete pulley...... so my problem is that i get this really wierd surging when its sitting at stop lights or in traffic. i would see the alt gauge start flutting up and down(about 1/4 of the way of the gauge)and then it feels like the car dies for a second then recovers causing the car to surge hard to where i either have to put it in neutral or stand on the brake pedal....when the rpm come back up(in neutral as high as 2500)in gear up to 1000. i thought it felt like a voltage regulator so we replaced the alt with a new high amp one..... i honestly dont know what else could be causing the surging and really need some help on this...... any input would help out guys thanks....
