I bought a Holley TB but the air holes on the intake are smaller then the tbs would it be better to match the TB holes with the intake?

Assuming you bought a 58mm throttle body, you have to have the intake plenum ported to match. This means pulling off the intake manifold, tracing the gasket onto the face of the intake, and removing the material using a Dremel or die grinder.

Will this increase power..can it be done with the intake on

If your car is stock them very little increase in horespower if any at all . You MUST TAKE OFF the intake all the aluminum would go in the engine if you dont take it off .

I got long tubes,cai,gears,new,opti,and of course the Holley tb

You probably won't see much id throw it on and justt port the intake if you decide to do a cam swap
