Default Please help with a miss!!

I just got my car back out last night. Here's what was done:

New A4 trans
Stall converter
New optispark
New Autolite plugs
New electric water pump
New catback

Now the problem, and possible history leading to it. I have a low rpm miss under load (i.e. miss is while cruising in overdrive and applying light throttle to speed up a little)
I ran the car with no y-pipe while I was waiting on the trans to come back. I did it to fill and burp the coolant system, so it ran this way for awhile. I have shorty headers on the car. Is it possible that the O2's were picking up outside air and making the engine run really rich, and it fouled some plugs?
No plug wires were burnt from what I could see. maf is ok, and the O2's are fairly new also.

Any ideas would be greatly appreciated.

Hmm I have run mine open before and never had this problem. What about wires? You didn't mention wires. Autolite plugs are just over $8 so it's worth a shot to change them out and see what ya got.

double check to see that the plug wires are routed correctly.

Yeah, check the wires. Mines missing a smidge too. Last schmuck that did the wires, routed them wrong, used wire ties...
